Arturo Vidal scored a brace and Arjen Robben, Robert Lewandowski and Douglas Costa were on target as Bayern pumped in 5 goals in the second half.
Arsenal took the lead in the first half via Theo Walcott's thunder strike. Star defender Laurent Koscielny was sent off in the 55th minute and a penalty was awarded to Bayern.
Robert Lewandowski equalised from the spot. Lewandowski's goal opened the floodgates as Bayern scored 4 more goals to turn Arsenal's night into a nightmare.
In another match, Real Madrid came back from behind to beat Napoli 3-1 and qualify to the next round with a 6-2 aggregate.
Dries Mertens scored the opening goal for Napoli but Sergio Ramos equalised for Real. Mertens turned villain from hero as he scored an own goal and virtually knocked Napoli out of the competition.
Alvaro Morata netted the third goal of the night and hammered the last nail in Napoli's coffin.
On Thursday, FC Barcelona pulled created history as they overturned a 0-4 deficit from first leg to beat PSG 6-1 at home qualify for the quarter-final.
It is the greatest comeback in the history of the tournament as no team prior to Barcelona had come back and win the tie from 0-4 deficit.
In another match, Borussia Dortmund thrashed Benfica 4-0 at home to go through to the last 8.
